Ministry of National Defense has a flag as seen here. It is also a white flag but with a colorful badge (or emblem) of Ministry of National Defense.

Flag up to 2021

I was pointed to a flag that is being used by the Ministry of Defense (in exile) by the internationally recognized Afghan Government. It is their emblem, outlined in gold, placed on a red background. The flag can be seen at https://mod.gov.af/en/acting-defense-minister-meets-acting-special-envoy-european-union-afghanistan

Flag reported in 2014

The Afghan Ministry of Defense (Pashto: د افغانستان ملی دفاع وزارت) was an organ of the Central Government of Afghanistan, overseeing the entire  military of Afghanistan.

The flag was a green horizontal flag, displaying the coat of arms (http://en.wikipedia.org/wiki/Ministry_of_Defense_(Afghanistan)#mediaviewer/File:Emblem_of_the_Ministry_of_Defence_of_Afghanistan.svg) in golden in the middle.

Notice the similarity in the coat of arms of the US Forces in Afghanistan and that of the Ministry of Defence of Afghanistan ( http://outlookafghanistan.net/assets/assets1011/moD.jpg, source: http://outlookafghanistan.net/national_detail.php?post_id=3870; http://t1.gstatic.com/images?q=tbn:ANd9GcSw0WcA6tdsHwRjox-DNm9EeJHOgkk58MnVPf2MkcpwR3gtWhaC, source: http://www.mod.gov.af/). It is most likely that the latter took the symbols and incorporated them in their flag.
