It is an untypical, probably inofficial, Portuguese communal flag, with the coat of arms of both former freguesias in fess on a plain white field. Beneath the arms is a black inscription "UNIÃO DAS FREGUESIAS DE FARO (SÉ E SÃO PEDRO)".
Source: I spotted this flag on 5 Apr 2018 hoisted in front of the local administration building.

Shield Azure with base wavy of Argent and Vert, a tower embattled Argent with port and windows Azure, masoned Sable and crowned by a bell frame with bell Argent, the whole flanked by two paly fish Argent. Mural crown Argent with three visible towers (village rank) and white scroll with inscription in black initials: "FREGUESIA DA SÉ - FARO".

Sé Commune was one of the pre-2013 communes of Faro Municipality ; it had 29 542 inhabitants in 2011 and covered 52.1 km².

Shield Azure with base wavy of Argent and Vert, a sailing boat issuant Sable rigged Argent, in chief two keys, the bendy one Or and the sinister bendy one Argent, crossed per saltire. Mural crown Argent with three visible towers (village rank) and white scroll with inscription in black initials:"FARO - S. PEDRO"
Meaning:
The keys are an attribute of St. Peter, name giver of the commune and local patron saint, the base wavy is representing the Atlantic, the boat probably is referring to fishing.
